This show is really going under the radar. I hope you all enjoying it as much as I am!
Yep, A2 is from that flashback in season 1. Thing is – she did her mission despite all odds. They were prototype unites and destined to die. A2 complete mission and survive and for that she was claimed as a deserter and hunt down by E models (well, unsuccessfully. She kill them all)
Also all B and E models were build based on A2 data (this is why they look similar to her)
Annihilation mode is more A2 thing. 2E had self destruction mode
This episode of NieR 1.1a is very good though this season is certainly going into stuff that was not in the games. Much of the episode today deviated from the game. With how this half of the show is there will be interesting to see what occurs due to all of the changes.
On NieR automata, there is only a PS4 version. The steam version works if you would prefer to get it there since they patched it to actually run well (also the steam version is on sale until next week)

Episode 13 is a flashback to everything, it happens before episode 1, ep 14 continues the storyline from ep 12. It's not that confusing. And yes, I agree, this is definitely one of the best adaptations of the game, mostly due to Yoko Taro(author of the script) also writing the script for the anime adaptation.

I think the issues with the Steam version were fixed in a patch a while after release. I played through it last year on PC just fine. But I'm pretty sure it's easy to get on PS. Or any other console now.
So the ending skit for this episode is referencing the DLC for the game where you can fight Square Enix president Yosuke Matsuda and Platinum Games former head Kenichi Sato
